I was going to setup and test Skype today. I plugged in my headset and tested it, everything appeared to be working fine. I'll post with my experiences after I've tested.

I've encountered some serious audio lag on Easy Peasy (formerly Ubuntu Eee) when trying to use Skype. Apparently it's related to PulseAudio. Have you tried Skype on there?

I have this in my ~/.Xmodmap. It actually completely removes the capslock because, as you also state it, it's rarely used.
! replace capslock with escape ..
remove Lock = Caps_Lock
keysym Caps_Lock = Escape

To completely shift them and retain Caps Lock you can:
remove Lock = Caps_Lock
remove Control = Escape
keysym Escape = Caps_Lock
keysym Caps_Lock = Escape
add Lock = Caps_Lock
add Control = Escape

And finally, to have your keyboard layout (untested):
remove Lock = Caps_Lock
remove Control = Escape
remove Control = Control_L
keysym Escape = Control_L
keysym Caps_Lock = Escape
keysym Control_L = Caps_Lock
add Lock = Caps_Lock
add Control = Escape
add Control = Control_L

Most of these examples can be found in `man xmodmap`,
